May we assume in question 3 that for each x from X_n and each S_n(x) are in the same length (or that there is padding to tell them apart) like we did in the lecture? Is this an assumption that can always be made?

It's not needed. When we write $X,Y$ however, we do mean that you can "identify the comma"; namely, you know what part was taken from $X$ and which from $Y$.
